Are you trying to do it "on-the-fly" or post production?
If you're trying to do it in post then you can use a program like Sonic
Foundry's Sound Forge to create markers and then turn markers to regions and
regions to wav files.
If you are trying to do it live you can use a program like Total Recorder to
record live and insert markers manually as the music plays. then export to
wave and do the above in Sound Forge.
