Without asking them, or seeing it for myself, they most likely had the "one output" be something USB-like, going to a larger breakout box to separate the outputs. Either way, the larger box that looked like a mixing board was almost certainly some flavor of filterbox, which is how most real-time filtered effects are generated using music hardware. It's easy with hardware -- sound goes in, you fiddle with knobs or setup some automation, and filtered and "effected" sound comes out.

You're not dumb, but you're probably just not using much hardware in your music setup. Using software for realtime effects is really sticky -- besides timing issues, there just aren't a lot of programs that do it. High-end software applications like Cubase, Logic, and I believe Pro-tools (although I haven't used it) allow you to send sound into the program and run realtime effects, or at least use realtime effects on the sounds coming out of the program. Many people use Reaktor as a souped-up filterbox, since it's modular. Anyways, that's just sort of the basics. To affect things in realtime, you need to have some way to control the effect in realtime. Tautological, perhaps, but it's basically all that there is to it. If you're looking to do more, a change of programs or a change of hardware may be in order.
