Why not? Although the differences in the music maybe subtle to you, their are a number of other factors in why they would change their group name for a particular piece or collection of works. Its an artist thing and a business thing.

Dude, you need to check out Autchre's Amber, which is by far the best thing they ever put out. 1994 Warp, domestically on TVT. There are definite differences between Autechre and Gescom specific to their situation, not necessarily involving the business/distribution/label side of things. It's my understanding that Gescom is Sean and Rob (Autechre) along with a few other collaborators. (Andy Maddocks, Bola are suspect) Musically speaking, Gescom tend to produce different compositions than Autechre proper. (Keynell, EP1, EP2, Minidisc) To my ear they sound a little more improvised and a little less like studio tracks. But that's just conjecture. The way I see it (or perhaps listen to it), the Gescom tracks seem to be a lot rougher and less "fiddled with" than Autechre tracks. They definitely show their breakdance roots in some of the Gescom tracks.
