All of the places I go are in Cambridge, not really Boston.
There's always "Twisted Village" in Harvard square. They usually have a
good selection of used stuff, and the turnover rate is pretty high. They
also get new stuff in very quickly (and it goes out of there very quickly
as well!). They're super nice, and prices are always a buck or two cheaper
than at other places. You'll see them credited in Hrvatski's CDs, so
they're, uhm, famous.
Up mass ave. towards Central square is Mars records. They usually have a
great selection, but their prices aren't as good as Twisted Village.
Other places you can go to and get lucky. I've found very early SKAM,
early surgeon, gak, etc. for $2-5 each at a place called Record Hog.
(which is near Davis Square)
"Second Coming" is another place you'll see right on Mass ave. between
central and harvard, but it's usually pretty crowded and picked-over.
There's also places for DJ-specific music like Boston Beat and Satellite.
Their selection is pitiful for IDM genres, and they're way overpriced.
Personally I'd rather give my money to somebody else.
I would recommend events, but I mostly sit on my ass since I got tired of
the fairly homogenous selection of weekly events around here. No offense
to anybody, there are very good things happening, but they're few and far
inbetween.

PS: If you're in record hog, you'll see crates of records from Satellite..
seems like every week they get a new shipment from failed rich DJ kids.
